2004 X-Star Alternator/Low Battery Issues

My buddies 04 X Star continually gives low battery alarm. Brand new alternator. I checked connections and all are good. In attached picture I have continuity from the battery + to the switch and to the top right post on this guest module. I have continuity from alternator to bottom post on guest module but not between the two posts aka no continuity from alternator to battery switch/ battery. Is this some sort of contact that only closes when the engine is running?

Doing some research and Guess it regulates the charge from the alternator to whichever battery needs it. We need to be running today so I'm just gonna bolt the three cables together and tape them up for now and when more time allows connect the cable from the alternator to the common post on the switch.

Not sure what's up. No matter what pos the switch is on (1, 2, and both) the number 2 battery has 14.7v when running (fluke meter) and no matter what position the switch is on, the other battery is just 12.8v which is telling me something is wrong with the switch and that the alternator is working. If nothing else when the switch is in "both" it should be 14.7 since the batteries are paralleled together at that point and the alternator is charging the 1 battery.
