I just finished doing an install with two batteries. Search this forum for "Official Battery Thread" by Diesel. Follow that and it will do exactly what your looking for.

Seth - I have the exact same boat as you and did the stereo / battery upgrade several years ago. Here's what I ended up doing:

1) 2 Blue Top Optima batteries wired in parallel.
2) Amps (3 pushing 2,400 watts RMS) wired to the Blue Tops
3) Installed Blue Tops on the other side of engine directly across from stock battery location (see pic)
4) Kept House battery (Optima Yellow Top) in standard location for stereo headunit and all boating functions (bilge, ballast, etc...)
5) Upgrade ALT to 105A
6) Installed Diesel's 200A Relay between the House and Stereo batteries. This de-couples the 2 battery banks when the key is turned to the AUX position and links them when the key goes to the RUN position.

This setup has worked for 5 years and never let me down. I can run the stereo without the engine running for 6-8 hours. I also have 2 onboard battery chargers that charge both battery banks when the boat is on my lift.
