motor running rough

hi guys , just changed out both fuel filters in my 93 prostar fired up the motor and it ran smooth for a few minutes but then started to run rougher and rougher until i noticed the water coming out the exhaust was white (boat sitting at jetty in lake ) i shut it down but ran it again 20 mins later but it wouldnt start, eventually it started but seemed to be running on way less than 8 cylinders ??
help guys im really stumped...

has been running fine past few weeks never overheated or shown any signs of head gasket trouble ??

could it be water in the fuel ?? the fuel filter element has a black sise and a red/orange side , which end should be placed facing up ?? i may have put it in upside down , would this have an affect ??

If this is the one you used and IIRC, the orange end goes up and the split ring on the orange part is used as little handles to pull the filter from the can.
