You need to find out why the positive side of the coil is staying hot with the key off. What wires are on the positive post? There should be the wire from the key switch and the wire to the choke. Pulling which wire from the positive post kills it? Can you kill it at the switch by pulling off the "run" wire? Check the back of gauges to see if the "run" wire (mine is purple) is stacked on a post anywhere (like the back of the volt meter). With the run wire off the key switch, check to see if it is hot with the engine off. Trace wires and find out why it is.

A quick update on my saga. After tracing every purple wire to the gauge and playing for hours trying to find the culprit that was keeping power to the coil. As it turns out I missed the most obvious thing. Hard to explain what wire it is but a purple wire coming from the back of the engine on the wiring harness, I had mistakenly attached it to the alternator (obviously not original). Should have checked there first but it's great news. Had the boat out at the lake yesterday and it starts up every time, and turns off just as easily!!!!!!

And now for the bad, I seem to have an issue with my secondaries on the carb, they won't come open. The boat will run at about 3300 rpm and about 30mph. Can't get it to go over that. Ran the boat boat with the dog house off and could see that they are not opening. It is a Holley 4160. What is the process for checking the vacuum or other things that could be causing this?

Most likely a faulty secondary diaphragm. Located under the 4 screws.

You already did the diagnosis via performance test. Order one and replace it. Get the part number from page 94 HERE and you should be able to find it at a local parts store.

Does the secondary just start to open then it falls on its face? Try keeping the secondary closed and see if that helps. Mine did the exact same thing last fall. I did a full rebuild as the carb sat for 8 years
